How do I have the Index correctly list the Sections and then their divisions in a heirarchical way?
Define the headers has Header 1, Header 2, Header 3, etc... and it just happens.

I assume you mean headers that can be used in a table-of-contents. Just set the heading text to have a header style. It is all based on the style. It works really slick.
How can I copy and paste text from the PDF without it making a hideous mess of the formatting? (weird returns, etc.)

Yes. Apply the template to all sub-documents. Standard template stuff. Define you styles in the template
I'm sorry if this all seems terribly obvious to you, but this is an awful lot to learn, and I only have two weeks to finish this project.
