I have seen this on both openSUSE 11.4 and Arch Linux. This issue started with the ~ Feb 15th Xorg updates. I have seen this primarily with nvidia hardware. I have no idea what the technical reason for it is, but the screen will be fine, the about ~ 20-40 seconds there is 1 pronounced "flicker" you can't miss, then the display looks normal for the next 20-40 secs.
I primarily see it on my dual-head box.
Are you running a nvidia chipset?
And, of course, for the radeon boxes I have, the new xorg corrupts the display with KMS and segfaults with nomodeset: https://bugzilla.novell.com/show_bug.cgi?id=678264 -- David C.
