Neither are a good place. You should use ~/.xinitrc or
/etc/X11/xinit/xinitrc (after the "Add your own lines" comment).
I have e.g. 'xset -b b 0' and a 'nvclock' call there ;)

I've put the line xrandr --output default --mode 1280x1024 --preferred
below the "Add your own lines" comment, but still no luck. System is
booting like before.
Does this line works from console?
