I had the same issue when I migrated from 10.3.to 11 and started using KDE4. The problem is that Kmail from KDE3.5 (openSUSE 10.3) stores everything under ~/.kde/share/apps/kmail/mail. The new KDE4.x uses ~/.kde4/share/apps/kmail/mail. Of course this is a good idea, so you can run both versions of KDE on the same account. What I did to solve the problem was simply to close KMail and copy all the folders over from ~/.kde/share/apps/kmail/mail to ~/.kde4/share/apps/kmail/mail and after firing up KMail again, presto, my mail was all back.
