Curious...
I don't know what could cause that, but anyway (in the order they occur
to me, not in order of importance):
Check the kernel log for i/o errors.
Check the smart log of the HD for same.
Try mounting "noatime,nodiratime" (my ext3 parts. are mounted
"rw,noatime,nodiratime,acl,user_xattr"
Run speed tests on both parts. using hdparm -tT
