Jay, your HDD may look like a fractured fairy tail by now.. This sounds
a very unusual request but could you please boot into Windows
and perform a Disk Check (Option auto-fix error). do NOT select option
to check entire disk.
The dual boot WILL now permit windows to repair the partition table it
sits on and this MAY fix everything
other than that sounds like your HDD fat tables are dissimilar hence
differing outcomes with each boot.
cross fingers.. I don't think there is an issue the the Linux partition
