Your terminology is confusing. What is retained where? KMail has windows while the system as a whole has (display) screens. Are you just talking about a message window? If so, simply close it. Saving a message is distinct from deleting it, of course. Why would you expect the application to close a message window (or delete the message) just because you saved a copy to a plain file? It's perhaps a bit odd that if you delete a message, either by moving it to the trash mailbox or by deleting it outright and that message is open in a separate window, that window is not closed by the application.
