The problem is that it runs compiz with a list of modules, not
with "compiz --replace gconf"
That can be seen with ps axl | grep compiz
Where does it keep its list of the modules it runs compiz with, how can I
change that?
Use gnome-compiz preferences from this repository

or use gconf-editor -> apps -> compiz or in gnome-control-center ->
Xgl effects.
