You can do it in software or hardware.
Hardware is actually adding a switch with a y power adapter and toggle the cd-drives. They will then reboot their internal controllers.
You should see whether the jumpers are correctly set on the back of the drives or whether or not they are sitting on the same ide bus and separate them? Are the ide cables working properly? Sometimes swapping out to a fresh 80 pin cable makes the problem go away.
What does dmesg output looks like?
