Installing lilo on your 2nd disk (the root partition) won't help you since you still need a way to boot linux on your 2nd disk. Your best bet is probably to install lilo on the boot sector of your 1st disk, the master boot record. You can then select from lilo whether to boot linux or windows. The easiest way is to use YaST2 / System / Bootloader Configuration and install lilo on the master boot record. Make sure that there is an entry in the lilo configuration for Windows and you should be all set. You should see an entry in /etc/lilo.conf with a label of windows probably referencing /dev/hda1. Your lilo entries should already point to the right System.map for each kernel so don't be too concerned with that. The System.map files are NOT the kernels.
