You probably use a SUB-D VGA cable and your external monitor talks DCC. In that case, the X Server probes the monitor for the exact DPI value and adjusts the font sizes accordingly. Have a look at the output of "xdpyinfo | grep resolution", it should give you different values for the internal and external screen. You can add a fixed DPI value to XF86Config, that overrides the probed values.
