Look for apache in /etc/init.d and there will be two entries in /etc/init.d/rc3.d, one being K##apache and S##apache (where ## are numbers). These are symbolic links to the /etc/init.d/apache entry. What I would do is rename each of the as old_<old file name>. In the rc3.d directory, you must put something ahead of the K## and S## or there will be an attempt to restart them.
Then, make a symbolic link (ln -s <path and file> <link name> in /etc/init.d pointing to /usr/local/apache2/apachectl. Then make a symbolic link in the rc3.d directory with
On my box, in the rc3.d directory, the files are K05apache and S21apache. The numbers are very important since this tells the system the order in which the applications are
started (in a specific priority), and in which they are stopped - the K is kill and S is start. Also, how this works is the system calls the file (symbolic link) and adds either start or
stop after it. So in essence, with the symbolic links which I descirbed, the system will be calling your apachectl sith the appropriate start or stop command.

same K## and S## to the symbolic link you made in /etc/init.d
