Why delete the first line? (It appears to be just a number)
Also, it seems you can simply do
ttmkfdir -o fonts.scale
mkfontdir
The mkfontdir command incorporates the fonts.scale file into the
fonts.dir file.
What does X really look at? fonts.dir or fonts.scale?
