There is a packege, which can defrag the system, but I don't know is this one works. I saw it on the famous sunsite ftp server, unders system. You could also make a full backup, and restore it again. Personally I user different partition for each directory, so I have one on /home and /ftp, and also the temp directory is on it's own partition.
