I don't know how to check the font dpi setting when X is running. If you use xdm or kdm have a look at the file /usr/lib/X11/xdm/Xservers. You see a line like
:0 local /usr/X11R6/bin/X :0 vt07 -dpi 100
(There might be several, find the first uncommented one.) My line above has the -dpi 100, which means I run with 100dpi fonts. The default is 75dpi fonts. (This is basically the difference between large fonts and small fonts as seen on Windows' Display control panel applet.) I'd have thought you would have the same settings on both your machines, so this is probably a red herring.

My first UNcommented line looks like this: :0 local /usr/X11R6/bin/X :0 vt07 Thats all, no dpi setting. And, it's the same on the good machine.
