Is it possible to hide files so that when someone ftps to my server the directory that they are in the can't see certain files or directorys.
It is possible to restrict FTP users to their home directory. This feature is called chroot and the configuration depends on the FTP daemon you use. With the standard ftpd you can simply put the username in /etc/ftpchroot. When the user logs in the root directory of the ftpd process is changed to the user's home directory, i.e., the process has no access to files outside this directory. Because the ftpd needs the ls command, you should copy some files into the home directory: /bin/ls /lib/ld-linux.so.2 /lib/libc.so.6 I.e., create the directories bin and lib in the FTP user's home directory and copy the files into them. I'm not sure if this is the solution you look for, but in most cases it would be much more difficult to prevent the FTP user from accessing specific files or directories (especially system directories).
