It is that ending mark that does it. Pine interprets it as an extra new line.

I see neither the double spacing or the =0D line ends in mutt which is _strictly_ character based.
You have to look at the mbox file with "less". Pine doesn't show them, obviously, they are just interpreted as newline characters.
