Try this book - I liked it very much:

Stones, Matthew: Beginning Linux Programming
It covers a wide range of important topics all around programming in a Linux
environment.
As for programming language, C is standard in Linux, C++ (especially in
combination with Qt) is great, Perl is great for scripting, and there are a
host of other programming languages you can choose from. It mostly depends on
what exactly you intend to do.
