Just submit the new lilypond with the two spec files, that should be
enough.

I'm (attempting to) splitting lilypond into a program with info
package and a linked lilypond-doc package due to the fact that the
doc package has an extremely long build time and very often has
build failures.
How do I go about submitting the link package to factory?
Just submit the new lilypond with the two spec files, that should be
enough.
