When you run rpm --verify on a package.

should really each package which contain %run_permissions also contain
section %verifyscript ? As I understood from :

Yes.

I thought right permissions for problematic files are set using
/sbin/SuSEconfig --module permissions and /etc/permissions.* files

Correct. Without verifyscript rpm --verify will complain about wrong
file permissions if the packaged permissions don't match the current
setting for PERMISSION_SECURITY though.
