What about this solution:
http://www.novell.com/coolsolutions/feature/15898.html ?

Please, please. These prefs are not supported anymore in TB3! I'm
repeating myself all the time which is quite frustrating.

The link to the most annoying bugs has all needed information.
There are two solutions:
- install gconf2-branding-openSUSE (which is likely not what you want)
- or execute this two simple commands in an X terminal as your user.
It's as simple as that! It's also a one time fix as it will persist.
There is no need to hack something in start scripts once the commands
were executed.

Please don't use the coolsolutions and start up scripts are NOT
required. AND, prefs are NOT supported anymore in TB3.

Open konsole or xterm and type in the following:

gconftool-2 -s --type=string /desktop/gnome/url-handlers/http/command
"/usr/bin/firefox \"%s\""

*NOTE:*

Don't forget to press the *ENTER *key after the end of each line.

gconftool-2 -s --type=string /desktop/gnome/url-handlers/https/command
"/usr/bin/firefox \"%s\""

Close konsole or sterm and restart Thunderbird 3.

Good Luck!
