Presuming that is KDE related update, there is still few repositories
that can be involved, update, Build service KDE, Packman, and probably
few more.

I'm just running 'zypper up -r kde4factory' and there was no warning.

Sorry, that was such an obvious thing to omit!

The repos I'm using are :
http://download.opensuse.org/repositories/KDE:/KDE4:/Factory:/Desktop/openS
USE_11.1/ and
http://download.opensuse.org/repositories/KDE:/KDE4:/Factory:/Extra-
Apps/openSUSE_11.1

I have only the first one.

It's a shame that I did not keep a copy of the message. Also the logs in
/var/log/Yast2/y2log is very verbose, but I cannot find anything about a
warning, error or security problem there.

It should be if you used YaST.
Try to reduce amount of messages by filtering y2log like this:
grep checksum /var/log/YaST2/y2log > ~/y2log-checksum
or for faster access to output you can use:
grep checksum /var/log/YaST2/y2log | less
To quit 'less' press 'q' key.
The rest of commands you can use:
less --help
It is listed using less, so to quit press 'q'.
