This is just a long shot, but check to make sure that the user owns the config files. Sometimes I modify files as root and forget to change the ownership back to the user. This can prevent settings from being commited.
I suggest that you use Konqueror and set View Mode to Detailed List. Then navigate through the ~/.kde directory, especially ~/.kde/share/config and make sure that the Owner and Group (3rd and 2nd last columns) are set appropriately.
