You asked systemd and it told you so privately? May be process really has not terminated? Do you have any evidence that at 21:44:55 ntpd processes were stopped and so it was systemd fault to not notice it?

If you can reproduce it reliably, enable systemd debug output before shutdown (/bin/kill -RTMIN+22 1) and check whether (and when) ntpd processes terminated.
