The problem is that you unmuted "Line", "Front Mic" and "Rear Mic"
switches/volumes. These are analog-loopback volumes, which have nothing to do
with the recording. They can be muted/zero when you don't need them (usually
not necessary).
I guess these volumes have been unmuted/raised by some reason. I'll check the
bare register info whether it comes from the driver, but I guess it's not. It
can be anything else, from PulseAudio to kmix or any apps accessing the sound
device. They may turn them on and left so. Then the mixer setup is saved and
kept used in the wrong state.
Anyway, an easy solution is to mute these volumes, e.g.
% amixer -c0 set "Front Mic" mute 0
% amixer -c0 set "Rear Mic" mute 0
% amixer -c0 set "Line" mute 0
