I am seeing these messages too. There is a newer sysvinit-tools package in the
works, which has some related changes:

You might want to try newer sysvinit and sysvinit-tools packages as soon as
that request got incorporated.

I do not know whether your X11 problems are related to this. It sounds vaguely
related to bug #642289 which I have opened a few days ago. So maybe you could
also try older sysvinit, sysvinit-tools packages, not newer than 2.88-14? This
is just a guess on my part, I do not want to assume an official response here.
