Yes, current version on oS 11.2, ie, Mozilla/5.0 (X11; U; Linux i686; en-US;
rv:1.9.1.5) Gecko/20091130 SUSE/3.0.0-1.1.1 Thunderbird/3.0, does show this
behavior.
The thing is, it displays a message, with content, that it downloaded on a
previous session, but that is no longer present in the server, because another
program downloaded and deleted it in the interval between those two thunderbird
sessions.
It is a side-effect of having a local copy of messages for reading off-line.
After a while, perhaps clicking on another folder, it notices and synchronizes
the content.
