According to these logs, no X11 configuration change was done by YaST, it only
invoked loadkeys 

2009-08-31 15:55:08 <1> vbox(22413) [YCP] Keyboard.ycp:1042 loadkeys command:
</bin/loadkeys cz-lat2-us.map.gz>

saved your settngs to /etc/sysconfig/keyboard and restarted kbd service.

Could you please do these steps manualy, without YaST, to see if they will
cause you problem?
