Repair still complained about Boot loader configuration error - Using repair option, added a Windows entry as the third entry and let it be (did not make it default). Now repair boot loader check is happy - Reboot, things are working fine. Looks like something to do with making Windows the default causes some problem. Not sure if marking the win partition active will solve.
