You always have to check the disks order in the bootloader configuration (it
matters how exactly you want to boot the system). All YaST does is a
heuristics. Especially USB set-ups bring more possibilities regarding what's
correct setup and it will depend also on your BIOS settings.
There is nothing YaST can do; you need to check the disks order yourself.
Unfortunately, the disks order setting is broken in 11.0, but it will be fixed
with 11.1 (this is already tracked in bzilla).
There is nothing we can do about this particular problem except providing more
warnings and hints in the installation proposal, which we plan to do for 11.1.
