Ah, interesting. This is specific to your account. Could be a permission issue,
or something resetting your gconf config...

Can you do a gconf dump (like you did in comments #3 and #4) after changing
something in the panel, logging out, and logging in a console (not GNOME) (via
Ctrl+Alt+F1)? This will help us know if the config is really there after
logging out (and if true, this means it disappears during login).

Also, can you do ls -ld ~/.gconf* to check the permissions of the gconf data?
(you can look inside the directory too)
