The screenshot in comment #26 looks as if (a) full hinting with the
autohinter is used or (b) no hinting at all. Which one exactly is
hard to tell as I don’t now the exact pixel size of your fonts in the
clock (you use 17 point but to know how many pixels this will use I
would need to know your dpi). With both (a) and (b) I can get results
very close to what you see in the clock in the screenshot in comment
#26.

Does KDE4 change ~/.fonts.conf in any way?
I see no other way how KDE4 could influence the fonts in KDE3 except
from writing different settings to ~/.fonts.conf.
If you change font hinting settings in the KDE3 control centre
(“kcontrol”) or in the KDE4 control centre (“systemsettings”), these
settings are written to ~/.fonts.conf if you click “Apply”.
And then they will of course influence the “other” KDE.
Apparently you like full hinting using the byte code interpreter.
Then everything should be fine when ~/.fonts.conf contains the
settings you showed in comment #16.
To make sure the byte code interpreter is used and
not the autohinter, you can add
