Make sure that Thunderbird is not running and remove that line from your
prefs.js.
I'm not sure why the checkbox doesn't do it for you though.
Is the dialog gone then?

user_pref("network.protocol-handler.warn-external.https", true);
Make sure that Thunderbird is not running and remove that line from your
prefs.js.
