Well, this is a feature and expected Desktop behaviour.
The Desktops have their own auto mounting capabilities using HAL.
If you press eject, it will try to unmount the volume and then eject the
medium.
If it cannot unmount the volume, it pops up a warning. So there is nothing to
worry about system inconsistency.

It would be only a problem if the medium gets ejected without being
automatically unmounted before.
