Are you sure that the xorg.conf created this way works?  I experienced
something similar.  I got X working through means other than sax2.  Then, I ran
sax2 from within gnome.  It seemed to work properly, but when I rebooted X
wouldn't start because the xorg.conf that was generated was broken in the same
way as the temporary xorg.conf that sax2 tries to use when you run sax2 from
runlevel 3.
