I did the same (ln -s /bin/eject /usr/bin/eject) and now everything works fine
with Nautilus.

It is actually gnome-volume-manager which is calling asking HAL to eject the
volume.

This is being handled by HAL. If the method Unmount() is called for a volume,
HAL first unmounts the volume.
