Did you expunge all deleted mail in Evolution before starting up mutt?

What is the exact setup/config you have? Is it IMAP, POP or
something else? If I for example connect to my IMAPS server
with Evolution, read mail, expunge some, then connect again
with Mutt, I see what I would expect. So you must have some
other type of setup.
