This popup requires interaction and hinders progress of user's work. Make it a red info line somewhere if you feel it is so important. Give user an option to never see it again, or to adjust the size limit, if you feel it must be a popup. I have a test system with 100 MB free disk space on '/' and 50 MB free on '/home'. When entering the package installation the warning popup appears. But it doesn't pop up again, neither if I select a package for installation nor if I want to delete one. You have mentioned that it reappears soon. Does it reappear after selecting a package?
