I've seen this question several times already and can tell you that it is really annoying after the 10th time :-/ This never happened with Bugzilla 2.x. Please reduce the JavaScript usage a bit so that Konqueror doesn't complain about it ;-) I'm CC'ing the KDE maintainers, but I'm quite sure the problem is caused by the bugzilla update. On which pages are you seeing this?
IIRC on various pages, IIRC it happens more often when entering a new bug or adding a comment to an existing one. (Or I was just lucky while searching and viewing bugs.)
How long does Konqueror run a script before showing this message?
Good question. Please ask the KDE developers about it ;-)

AFAIK no, but since you already have to ask the KDE developers... ;-) That said: The correct thing is to *fix Bugzilla*! Don't even think about changing Konqueror because the only time when I've seen this message (outside bugzilla) was when a side had a really, really bad script which tried to DOS my browser. I don't want to loose this safety. Also happened while viewing bugs and viewing search results several times today, so please forget about the exception...
