The latter is not going to happen because if emails are not filtered to some separate folder and reside in the inbox, there is no need to mark any ham email as ham. Ham is only needed if an email was marked as wrongly marked as spam. I'm not sure whether this is a bug in bogofilter or how to work around this "feature", yet it frustrates users, because they think they do everything that is needed in order to train spam-filtering, yet it never starts working for them. How should the user differentiate between "not spam" and "ham"? "Ham" is only used by the user if an email was marked wrongly as spam. Hence, if this does not happen, there is no need to mark emails as ham.
Then this is an issue of the work flow how the user filters the mail. But it isn't a defect in bogofilter.
