I suspected it for bug 170097 but as the reporter said it was SATA disks that weren't detected, I asked for dmesg for verification. Currently, libata cannot handle mixed ports which require different handling in a controller very well. This is due to limitation in initialization via probe_ent and is why promise sata/pata support isn't in mainline yet. Things are progressing in libata devel tree but it's a bit slow at the moment.
