Does anybody see any drawbacks of such marking?
Yes. More clutter on the screen. More symbols to explain. Please remember that this dialog is already overcrowded. I'd really like to simplify it, not make it even more complex. We certainly don't want to exclude color-blind users, but at the same time I don't think we want to focus exclusively on them. As for sorting: Simply sort by version. Since it does not make any sense to sort gcc-4.47.11 after whatever-3.1.2, it sorts by "colors": Red, blue, then black. Meaning you'll first get the packages you have newer than any repository, then the ones that could be updated, then the rest. I don't agree with "symbols to explain" since you just presented the design that _has to_ be explained, but you are against self-explanatory symbol.
Please remember that this dialog is already overcrowded. I'd really like to simplify it, not make it even more complex.
Candidates for removal: installed version, available version, source (it is always empty so I assume nobody needs it, right?). Versions columns -- they don't bring any extra value, there is tab for this also. Another reason -- even with hires 1400x1050 those columns are off the screen.
We certainly don't want to exclude color-blind users, but at the same time I don't think we want to focus exclusively on them.
Nobody said anything about focusing exclusively on color-blind people. I forgot earlier about another advantage: 2.1) it works with single item (color indicator simply does not work, not only for color-blind people, try it)

Age does not make any design better. And why only "few people" used it, let me take a look: a) column status sorts by status b) package name sorts by package c) summary sorts by summary d) size by size e) column inst.ver. sorts by difference in versions d) column avail.ver. sorts by... beats me, not by difference for sure g) column source sorts by vacuum So, in 7 columns 4 go with intuition. 3 of them are quite unpredictable and counter-intuitive and you say "simply"... :-)) Btw. I don't want to get into a long argument, I would like to see simple :-), polished, well-designed UI. I think visual mark adds real value to such wish. Ideas like sorting by A but in real by B are cumbersome and unless you try it, you cannot guess it just from looking at it -- i.e. imho they are bad. So for real they simply do not exist (in other words -- there is no delivered feature since it is well hidden).
