The preamble would have typically this: \setmainfont[Mapping=tex-text]{Linux Libertine} It's some time ago, so don't remember so clearly, I ended up uninstalling the whole texlive package and installing from their source, but cannot remember if it was before or after the libertine problem, but it means I had quite a few problems, but too busy to go into it, so just installed by myself and now everything works just fine. Maybe just bad luck.
