This is bad. It means I haven't reproduced the issue you are seeing.
For me, it just startet working after commenting out the swap in the running
system.
You shouldn't need to run mkinitrd, because the swapon is normally done after
the initrd.
Could you provide a debug boot log from the system booting up normally after a
suspend?
